Manu alberga poblaciones locales, incluyendo comunidades nativas, colonos andinos y grupos indígenas que viven en aislamiento según sus tradiciones. En la zona de amortiguamiento del parque se pueden encontrar varias comunidades Matsiguenka; como Santa Rosa de Huacaria, Palotoa y Shipetiari.
